Saw a comment about this on Cheezburger saying that Kyogre's pokedex entry states that it creates rainclouds, not summons them. Assuming it actually did, thoughts?

They could have just grabbed a bunch-load of water-type pokemon and had them vomit into the ocean, that could work.
